Does the timer stop when puzzle is done or only after hitting submit? for the logic puzzles.

Only after hitting submit. You can stop and go back and play around with the puzzle as much as you want. Sometimes I'll restart and do a puzzle a couple times to look more closely at how the clues interact.
Andt he timer is presumably on the server to help prevent cheating, so technically it probably only stops after the solution gets submitted to the server, so if you have flaky internet it might not be right when you hit the button either.
