Thanks again everyone - just an update, our ad management company is actively investigating the issue as we speak and I'm hoping for an ETA on a fix soon. In the meantime keep posting here if you're experiencing problems with our ads and I will bump your account up to premium (ad free) for a week free of charge to fix the problem for you immediately. Apologies again, this has been hugely frustrating for all involved.

Just adding an extra data point here -- I play the logic puzzles only, using Firefox browser with a pop-up content blocker extension. I still see some non-intrusive ads, but I have not experienced any problems with malicious/hyper-annoying ads like what's being described here.

Thanks Ellie - so far it's been 14 hours without any further complaints about advertisements, so I'm hoping we've finally got it licked. I'll be working with our ad management company some more today to figure out a better way to handle issues like this in the future. Apologies again. If you enjoy our puzzles, please consider upgrading to a premium account to remove all ads and help support us financially. Thanks for your support!

I've been having a related issue. While playing Calcudoku, my arrow keys stop working on the puzzle and start working on the webpage. It happens about once per minute or two. Instead of moving left, right, up, or down on the puzzle, up and down will start to scroll the page up and down; left and right do nothing at that point.
